Anyone have a copy of Windy's Tile Set Optimizer, the link on binary phoenix is dead.

I've done it (sorta)!  Bloom Lighting in GameMaker, and 3D mode too!  Check out the awesome Screen Saver.

I do, but that was located on my previous ISP's hosting space.  I won't need it soon though, as I've been writing a new version.
This version is written in C++ and uses opengl for display and wxWidgets in order to create code that would be compatible x-platform.  The layout of everything has been simplified.  In addition, once the tileset has been optimized, users will be allow users to move around the tiles or they can pick the other option that attempts to fit them together as best it can (as was available in the other version).

Anyways, I never used your old TSO program, are tiles saved simply as image files, and if so, what formats? And will there be support for an embedded scripting language for plugins and/or exporters?

I guess that's what happens when you have a post open for 2 days :P
BMP and PNG are the only ones officially supported, wxWidgets does have support for additional formats however, so it's pretty much up to my discretion.
An embedded scripting language I believe has no place, I can't foresee it having any use in this program.

I'd say keep it simple. The best part of this program has always been its simplicity and tiny file size.
