I'm positive that didn't happen :P Things like that don't happen in a professional work environment. He probably allowed it for the sake of trying a new spin to the series.

But does he really agree with his boss, or has Koizumi just been overruled? In an interview with Wired.com in 2007, Koizumi said that he’s been trying to sneak bits of story into Mario and Zelda games for his entire career at Nintendo, even as Miyamoto has been trying to keep them out.
"I would sort of try to find sneaky ways to get [story elements] in without them noticing too much," Koizumi said of his early work. "These are aspects of the games that Miyamoto wasn’t nearly as fond of, and occasionally didn’t like."Even they speak of it as "sneaking it in" so there. It happened almost exactly as I said it. I don't think I ever really played brawl much. I rented it when it came out and that was all I ever played of it :p
