The NPCs are fine!
The tub needs a bit more texture and it looks actually too tall. So appears the sink. The toilet's box' front needs to be darker as it doesn't look like its front-side.
The pat lacks perspective, meaning that it looks like it's facing the viewer and not a person that would stand in front of it. The pan... make it one pixel wider, starting from the center, and it'll be super!
The showcase's spiders web look a bit odd, but I can't think of a better way to do it in LttP-style...
The torchs are pretty much perfect.
The house is cool too, but I don't think that the problem you mentioned can't be solved.
The crate's front-sides have the same problem as the toilet's. Make it darker.
Bottle-stuff... can't see anything wrong here.
The ol' lady... try to animate her to see what it looks like. (Not that I did, I just suggest you do.
)
I don't know what the ResiEvil's merchant look like, but that one looks a bit boring and needs some contrast and shading.
