How, I see it is that the stats for Power, Wisdom and Courage effect the game as following:

Power => determines Link's attack and defensive level.
Wisdom => determines Link's evasiveness and magical effect.
Courage => determines Link's speed and critical hit ratio.


What about different armor, swords, boots, etc.  Dunno if somebody beat me to this yet.  :P
That could work as well. Perhaps there can be different settings to armour,swords and boots to favour one of the goddesses. Would that work?

Zora Tunic = Wisdom, since you are using a unique method of dealing with the common problem that is drowning.
Goron Tunic = Power, as it makes you strong enough to withstand great heat.
Kokiri Tunic = Courage.  You have to be courageous to use something as useless as this.
Just leave the tunics as they are. As elemental resistance and weakness. The same goes for weapons like the fire and the ice arrow. Boots only allow you walk to certain places. Don't make things too complicated.

The Golden Sword in Majora's Mask is totally worth the effort.

The Golden Sword was a warped version of the Master Sword. MM never happened. It was a dream,and the golden sword was just Link's mind projecting the Master Sword into his dream world. The Ocarina of Time was there to help Link think he was still in the real world, and Link died when he died in the dream world.

Simple:
If you want a zelda with rpg elements, teh best series to base it on would have to be the Mana games.
More specifically, seiken densetsu 3 or Sword of Mana.

Also would be the best way to leave it open for puzzles.

I always thought that Zelda + Mana = Win.

Questionable, though most if not THE best RPGs come from square lol.
Mana, Chrono Trigger, and Final Fantasy.

If you're going to use RPG Elements make sure it's from one these, of course Sega has create incredible RPGs. Shenmue was kickass back in the day.
